Welcome to planDisney! And happy anniversary in advance. There's no better place than Walt Disney World to celebrate a milestone anniversary. My husband and I have marked our 25th, our 30th and many more anniversaries at the Most Magical Place on Earth, and I'm sure your celebration will be just as special as ours have been.
You are correct that late September is the height of our rainy season -- and hurricane season -- here in central Florida. Luckily, though storms can be intense for short periods, they usually don't last very long. It is rare that we get a day without sunshine.
Over the years, I've found the best protection for rain in the parks is a poncho. They are easy to carry and easy to stow again when the rain is done. I always have a cheap disposable poncho in my bag or pocket (the kind that you can get for a dollar or two at a discount store) on days when no rain is expected.
If it's during the rainy, hurricane season when thunderstorms are in the forecast, we bring along sturdier ponchos we've picked up at a discount store, usually for less than $10. You will probably use ponchos mainly to get from one place of shelter to another during the hardest downpours. So we don't like to be weighed down with heavy gear or our more expensive rainwear.
Pro tip: Bring colorful ponchos. The ones sold inside the parks are white, so if you and your spouse are wearing red, blue or yellow, you will be able to keep track of each other easily when everyone around you is in the ones the gifts shops pull out when the rain begins.
I also advise sticking an extra pair of socks into your backpack or bag. No poncho keeps you from getting soggy socks during a downpour.

Walt Disney World regulars for 30 years, and some of our best Disney days have been rainy ones when we've lingered over a meal,
shopped, ducked into a show or grabbed a treat while we waited for the worst of the showers to pass.
