We are going to WDW June 2009 with our twin girls, age 6 and boy age 7. (We were last there in 2007). What are the scare factors in these rides for those ages? Tower of Terror? Space Mountain? Splash Mountain? Thunder Mountain?

Hi Kate - great question!  I have a six year old daughter and I can tell you what the scare factors are from her opinion.  On Tower of Terror she did not mind the up and down of the attraction but rather she was more scared of the video clips before the actual attraction begins its fall.  Upon leaving Tower of Terror she informed us she would never ride again, but with that said my older two were never bothered by the attraction or the video clips at her age.
On Splash Mountain not one of my three girls were ever afraid of this attraction.  They were anxious in the boat as it climbed the hill but once over and into the briar patch, they were all thrills and shrills.  All three of mine also love (at all ages) Thunder Mountain.  It's just a fun trip on a runaway mine train.  If they like roller coasters, they should love this.
And with regards to Space Mountain, you will probably not have to worry about this one as it is scheduled to be closed for renovations during the month of June.  Should for some crazy reason it be open, I would have to say the down side to this attraction for little ones is that you can not sit beside each other, rather you sit one in front of the other and it is completely dark.  Of course you know your children better than anyone, but I hope this helps and that you have a magical vacation in June.
