If we have waterparks and more option on our 5 day hopper, can we visit DisneyQuest on our arrival day which is the 6th day or will this start our 5 day period?

You can definitely visit DisneyQuest on your arrival day.

With a five-day Park Hopper ticket with the Water Park Fun & More add-on, you will be given five days of theme park admission, PLUS five admissions to the water parks or DisneyQuest. All multi-day WDW tickets actually expire 14 days after first use, regardless of how many park admission days were purchased. This means that you have up to two weeks to work in all your fun, not just five days.

You may find the post HERE helpful in figuring out the many ways you can use your tickets.

Enjoy your stay at Walt Disney World.
