To book a split stay you will need to make each reservation separately. You can then link both reservations to your
My Disney Experience Account. When booking your vacation package, I would recommend that you attach your theme park tickets to your first purchase, and then book your second reservation as a "room only" stay. This way, you save a little bit on your tickets.
