Yes, there is a
boat that runs between the dock at
Disney's Wilderness Lodge and the marina at Fort Wilderness. Typically, it is on a route that connects both with the dock in front of the
Magic Kingdom Park in a three-stop loop.
When you approach the end of the pier at either resort, you should see two line options. At each dock it will be one line for a boat headed next to the Magic Kingdom, and a boat headed to the other of the two resorts. Don't worry if you are not sure, the captains and their crew are always very helpful, and can make sure you are headed in the right direction. The boats run about every 20 or so minutes, though it can be up to a half hour between rides. Also, in inclement weather they will have to stop running, until the seas return to calm!
BONUS TIPIf you decide you would rather walk, the path is about 1.4 miles from dock to dock, though more like a mile when going from lobby of the Wilderness Lodge to Pioneer Hall at Fort Wilderness. That is about a 1/2 hour walk. It is a lovely stroll, but I am a boating man, so I am glad to wait for the cruise!
