I purchased a fold up wagon that collapses to the size of a stroller or my son to hop into when he gets tired and I just read that wagons are not allowed. Does this include this type of wagon too?

Hi Karen! Unfortunately wagons are among the items prohibited in the Disney parks, and no exception is made for collapsible wagons.  I recommend that you bring a stroller in which your son can ride if he gets tired, or consider renting one of the Disney strollers.
