We want to do the Pirates League experience in September, My concern is it ends at 4 I believe, it is still pretty hot and humid during this part of the day-Won't the face paint because itchy and get irritating?

Hi Maggie, You are correct that the weather at WDW in September can still be quite hot and muggy. I've been to WDW several times for Mickey's Not So Scary Halloween Party in September and was sweating through my clothes even at 10:00 pm. As for the paint itchiness, that really depends on the individual. Disney uses high quality face paint, but each person's experience of this is unique. If your son is prone to skin irritation during hot weather, you may want to reconsider. Or, you could keep the reservation and keep an eye on the weather forecast. If the prediction a few days before your reservation is cool and comfortable, then go ahead an keep it. If not, you'll still have time to cancel. Good luck with your planning.
