One of the benefits of having a
Park Hopper ticket is that you can walk through
EPCOT to get to the EPCOT area resorts, or as you suggested to get from the Monorail to the
Disney Skyliner.
However, if standard park hours have ended, and the park is only open for Extra Magic Hours, they will not let you enter EPCOT after disembarking from the Monorail. That is unless, of course, you are staying in a resort hotel that is eligible for those Extra Magic Hours. There is no pass through route that does not involve entering the park.
By the way, if your goal is to get to one of the resorts along the Skyliner route, or to
Disney's Hollywood Studios, I have found that the travel time is usually faster when just getting on a bus as opposed to the monorail-walk-Skyliner combination. So unless your goal is simply to experience the Skyliner, the bus is likely a better solution for your transportation needs.
