Which Park other than MK should we spend an extra day with our DS3? H.S. or Epcot?

Hi, Jamie!  With a child that age, I would probably do Disney's Hollywood Studios.  The Disney Junior Live stage show is a big hit with a lot of children this age, and all the little ones I've taken really enjoy the Toy Story Midway Mania Attraction.  You can book a reservation at either the Hollywood and Vine buffet breakfast or lunch, and meet some of your favorite Disney Junior characters, and there are plenty of meet and greet opportunities.

My kids absolutely loved Voyage of the Little Mermaid, and at three, they were hard pressed to contain themselves as they danced along with the music.  You'll also have the opportunity to see Fantasmic!

On the other hand, there is a lot of stuff at EPCOT that is very appealing, even at this age.  There are attractions such as Living With the Land and the Living Seas with Nemo and Friends.  The big plus here is if your little guy naps at all (which my kids did), you can enjoy a stroll around the World Showcase, and perhaps enjoy a nice lunch or a glass of wine while you tour the theme park.

I don't think you can miss with either park, so consider which things your son might be most interested in!
