Welcome to planDisney, Greg! You've come to the right place! I love that you asked about hidden gems at Walt Disney World Resort. Too often, I go right past some of the most intricate details rushing off to a headliner attraction. I'd be happy to share some of my favorite places and experiences!
Let's start with
Magic Kingdom Park:

Tom Sawyer Island is only accessible by raft and is an excellent place for self-guided exploration and spontaneous play, including trails, caves, and bouncing suspension bridges.

Prince Charming Regal Carrousel was built in 1917, making it the oldest ride in the park. Look for the horse with the gold ribbon tied around its tail; it is rumored to be Cinderella's horse.

Liberty Square is immersed in history. The Liberty Bell was cast from the same mold used to create the original. The Liberty Tree (next to the tavern) features 13 lanterns; this oak tree is over 100 years old and was transplanted from another location on Walt Disney World property.

The Main Street, U.S.A. Flag Retreat is a patriotic ceremony that occurs each evening. The "Star Spangled Banner" plays while the flag is lowered.
Disney's Hollywood Studios:

50's Prime Time Café serves a divine Peanut Butter and Jelly milkshake. Just be sure not to put your elbows on the table!

Walt Disney Presents is perfect for true Disney fans and has two parts. The first is a self-guided tour through a gallery featuring memorabilia from the Disney archives, including a replica of Walt's office and his Oscar statues. The second part is a 15-minute film that details Walt's life story.

BaseLine Tap House has great charcuterie boards and Bavarian pretzels. It's the perfect place to stop for a mid-day snack.
