So the Extra Magic Hours are just for the specific park for that day. On the assumption that you are going without a park hopper, you can only take advantage of those extra hours if you chose that as your park for that day.

So if I am reading you question correctly, if you choose to go to the Magic Kingdom on a given day, but the evening Extra Magic Hours are at the Hollywood Studios, you would not be allowed to go into the Hollywood Studios that evening.

The alternatives would be to either choose to go to the Hollywood Studios that day, or to get the Park Hopper option for your tickets.
