Afternoon showers and thunderstorms are certainly common at the Walt Disney World Resort, especially in the heat of summer. I'm so sorry to hear that they frighten your son! Luckily, these passing storms are usually short-lived, but I do have some suggestions to help keep your kiddo calm (and dry!).
If the sky is beginning to look ominous, head indoors for one of the many
fabulous shows in the theme parks. At Disney's Animal Kingdom Theme Park, visit Festival of the Lion King or Finding Nemo - The Musical. In Magic Kingdom Park, visit The Hall of Presidents or Walt Disney's Carousel of Progress. At Epcot, enjoy a show in World Showcase like The American Adventure or Impressions de France.
You may also want to enter an standby line that has a relatively lengthy wait time. Attractions like Peter Pan's Flight and Avatar Flight of Passage typically have long standby wait times, but they have indoor queues that are entertaining and make the waiting fun!
Most Quick-Service dining locations are also super convenient places to take cover from the weather. Duck into Satu'li Canteen and enjoy the beautiful AND yummy Blueberry Cream Cheese Mousse while the rains come down.
