Hi Linda!

Guests can check in to Walt Disney World Resort hotels after midnight. I've arrived as late as 3am and never had a problem checking in. Your reservation will begin on the night prior. For example, if you arrive at your resort on Thursday at 1am, your reservation technically begins on Wednesday. You would have to wait until 6am or later to have your reservation begin on Thursday morning. When you complete your online check in for your reservation, you'll be able to notate your estimated time of arrival. This will let the resort know you're arriving late.
