Virtual Queues,
Individual Lightning Lane access, and Genie+ Lightning Lane selections are relatively independent. The scenario I think you're describing isn't something you'll have to worry about.
For example, let's use the other attraction currently using Virtual Queue at Walt Disney World Resort as an example -
Guardians of the Galaxy: Cosmic Rewind at EPCOT. If you join the Virtual Queue, which currently opens each day at 7 a.m., and are successful in securing a Boarding Group, this will have no impact on your ability to make other Genie+ Lightning Lane selections for other attractions throughout your day. It's also important to note that attractions utilizing a Virtual Queue are not currently offered via Genie+.
Typically, attractions that utilize a Virtual Queue do also offer Individual Lightning Lane access for an additional fee. Currently, you are able to both hold a Virtual Queue Boarding Group
and purchase Individual Lightning Lane access for the same attraction. This would theoretically allow you to experience the attraction twice on the same day - once when your Boarding Group is called, and also during the one-hour reservation window of your purchased Individual Lightning Lane.
