We have 2 vacation packages, one after another, and the first has 9 day hopper ticket and second one has a 2 day base ticket. If we don't use 1 or 2 days on the hopper ticket in the first package, will we lose those days?

Hi Tracy! Having multiple tickets linked can cause a bit of an issue if you are not careful. The first thing you will want to do is to check at your resort or a Guest Service window at the theme parks to put them in the order you wish to use them.

Your Magic Your Way Tickets will expire 14 days after your first use. If you begin using your 9 day hopper ticket then all remaining days will expire 14 days after you begin using it. If you don't use all of these days you will simply lose them after your vacation.  This is why I suggest you make sure you have the proper order of use in your profile. I would use the 9 day ticket to start. If you don't find that you will be in the parks each day then you might make it through your entire vacation just using that ticket. The second 2 day base ticket you have linked will then stay active to be used later as long as you don't touch it.

My family members often have multiple tickets on our profiles due to several planned trips to Disney. I also have an annual pass and each trip I make sure it is the Annual Pass that is being used. It just pays to take that few extra minutes before you enter a park to make sure all your tickets are in order.
