To answer the first part of your question, you should be able to move your son to your cousin's reservation for his second cruise. It all depends on the stateroom they have assigned and how many guests can be booked in their stateroom. If you have already made your reservation, you will simply need to
call Disney Cruise Line to speak to one of their agents. They will happily help you as you make the changes to suit your preferences. If you haven't yet made your reservation, you can book the cruises separately and with each member of your travel party in the stateroom in which you would like them to be.
When it comes to checking in to the second of your back-to-back cruises, your son can disembark with you and then board the ship again before your cousin arrives at the terminal. As you are your son's guardian, he will be able to stick with you through the check-in process. You can all meet your cousin onboard when she arrives and celebrate the chance to cruise together!
