Yes, go ahead and make your Advance Dining Reservations as if you are not on the dining plan, but make sure you are choosing restaurants that participate. You don’t want to miss out on your favorite restaurants! When you arrive at the check-in station, they will ask you if you are on the dining plan and you can add it at that point. No need to stress out.
I can’t tell you why the dining plan isn’t showing up on your account as of now, but you can ask a cast member by calling (407) W-DISNEY to check on your account.
