The only Lightning Lane entrances that are not included in a Genie+ purchase are the select few Individual Lightning Lane choices, which are something you would purchase on a per-ride basis. You can see them outlined on the Lightning Lane page where, by park, the two groupings are defined.
What rides fall into each category have and will change over time. So, it is recommended that shortly before your trip you check what rides fall into each area. Typically, the 1 or 2 most popular or newer attractions in each park are the Individual Lightning Lane choices, so they would not be covered by Genie+. But Disney often will migrate some of those into Genie+, so be sure to check.
Again, the selections that fall into the Individual Lightning Lane category can change, but to help you with your question, at the time that I am writing this answer these are the attractions that are Individual, and therefore not covered by a Genie+ purchase.
BONUS TIPRemember that there can be a single attraction at Walt Disney World that additionally uses a
Virtual Queue. This can be in addition to the Lightning Lane programs. Currently it is in use for the Guardians of the Galaxy attraction. To join the queue, which does not have an additional cost, you simply jump into the virtual queue via your
My Disney Experience App at the prescribed times during that park day. Typically, there is an early morning time, and then an early afternoon time. The virtual queue times can change, so check on your app the day before. The queue can fill up in literally seconds, so if that attraction is a high priority for you, be sure to try to sign in at exactly the announced time.
