I know that the parks are VERY crowded on July 4th when we will be there. I made a 9:30 reservation at Chef Mickey's for breakfast and making the rest of the day a resort/pool day. Will we be allowed to go back to MK or DHS late for fireworks after 9pm?

As long as the parks haven't reached capacity and are still officially open, you are welcome to come to the parks anytime during the day -- but it will count as an entire day off your park tickets regardless of the time you enter the park.

If you'd like an alternative idea, how about watching the Magic Kingdom fireworks from the beach of the Polynesian resort?  It is a favorite spot of ours to watch, especially on nights when we think the crowds will be much bigger.
