My five year old son is allergic to peanuts. We are planning on eating at Boma and Jiko.I noticed that there is Peanut butter and jelly on Jiko's menu and heard there are peanuts at Boma. Will they prepare his food separate because of cross-contamination

Disney is very aware of guests allergies to certain foods and items and they take great care to provide safe dining for all.  When making your reservations for any of the restaurants please have the cast member note your son's allergies with the reservation.

When you arrive at the restaurant discuss your needs with your wait person as soon as you meet him.  He will have the chef personally come to the table to discuss options he can provide for your son. This is now standard practice and is the best way to communicate exactly what needs to be done for a great dining experience for all.
