If your Port Adventure return times allow you some free time to explore the ports of call on your own, you certainly have the freedom to do so!
Costa Maya, in particular, has a lovely pavilion with shops, restaurants and even a couple of salt water pools to enjoy. That being said, if you choose to hang out in port, make sure to keep an eye on the clock - you don't want to be late for departure! Disney ships typically dock mid-day in Costa Maya, and departure is usually around 5:30. On our cruise last year, we saw quite a few guests running to make it to the ship before it pulled away from the port!
My advice is to visit the Port Adventures desk on Deck 5 once you're onboard, and speak with them about the particular ports you'll visit. They can tell you the best places to shop or grab a quick bite if you have some free time! Remember to play it safe if you venture out on your own - leaving valuables on the ship and staying aware of your surroundings, just as you would in your normal daily activities.
