    Yes you can. If you want to do this, be sure NOT to put the yellow Magical Express tags on your luggage. At the end of your flight, claim your bags yourself from your airline carousel and bring them with you to the Magical Express counter. You'll be able to take your bags with you on the ME bus (they will be stored in a compartment under the bus during your trip to WDW).

    Again, remember not to put the yellow tags on your luggage. With the yellow tags, your bags will be intercepted behind the scenes and not make it out to the baggage carousel.

    In my opinion, collecting your own bags before boarding the Magical Express bus is a particularly attractive option if you're arriving in the evening. If you were to use the yellow tags and have ME collect your bags, they would be delivered to your hotel three or more hours later -- in the wee hours of the morning. You could have the bags sent right to your room, but this would likely wake you up. Or you could ask that they be held at the lobby (in a secure area), but then you'd have to deal with retrieving your bags in the morning -- just when you're best off being out touring the parks. If you've gotten your own bags, you will have waited a few extra minutes at the airport, but other parts of your trip could go more smoothly.
