Many people find that Disney World is one of the most accessible vacation destinations. There are wheelchair accessible rooms in every resort category, including the value resorts (which you referenced in your question.) Be sure to mention that your child will be in a wheelchair when you make your reservations, and the Cast Member who helps you will ensure that you have an appropriate room. (You may want to request a ground-level room as well.) While Disney doesn't provide additional rooms at no charge, if you are interested in securing a room with additional space at a value resort, I recommend considering the Family Suites at the All Star Music Resort. These rooms are HUGE, with a separate master bedroom, two full baths, kitchenette and living room with sleeper sofa and chair.
Disney transportation is also accessible (buses, boats and monorails), so you will be able to head to the parks with no problem. In addition, once you arrive at your first park, I would recommend visiting Guest Relations. There, explain to the Cast Member that assists you that your child is in a wheelchair, and s/he will provide you with the appropriate Guest Assistance Card to facilitate your visit. You will be asked whether your child is able to transfer from the wheelchair to an attraction, or needs to remain in the chair.
