The same thing comes up in my family as I have a princess loving daughter but two sons that don't find this as appealing. So, I can completely understand your dilemma.
While there is not a character meal that is solely pirates, Jake from Disney Junior's Jake and the Neverland Pirates is at the character breakfast and lunch at
Hollywood & Vine in Disney's Hollywood Studios. He joins Handy Manny, Sofia the First, and Doc McStuffins. Depending on how old your son is, this may or may not be appealing.
Another option might be breakfast at
'Ohana at Disney's Polynesian Resort. Lilo, Stitch, Mickey and friends are there to interact with guests in this fun and quite delicious family style breakfast! This happens to be one of my son's favorite meals.
Lastly, I'll offer a suggestion for a fantastic breakfast, lunch or dinner option that is full of fun while not being a character meal.
Whispering Canyon Cafe is an amazing place to try. The cast members are lots of fun providing moments of silliness and interactive entertainment. You'll have a knee-slapping, hoot-hollerin good time. The food is superb, too.
