Thanks for your question! September really is a great time to visit Walt Disney World, the weather is very warm, the crowds are minimal, and you can often get discounts on the resorts!
I totally understand the desire to get the girls naps during the day (i've been there), but I also understand your concern about wasting time. I'll tell you in September this is a valid concern simply because of the shortened park hours. During this time it is not unusual for the Magic Kingdom to close by 7:00 P.M., so you may feel rushed to get back to the resort for a nap and then travel back to the Magic Kingdom for a short period of time before it closes.
The beauty of this time of year is it is feasible to see the majority of the park in a short amount of time due to low crowds and therefore short wait times. We would spend the mornings in the park and the afternoon at the pool, then enjoy dinner and have the kids to bed at a reasonable time.
Because you could potentially spend a fair amount of time at the resort and pool, I think it is important to choose wisely. I have always believed that the Wilderness Lodge offers the best value for a deluxe resort. The easy access to the Magic Kingdom by boat, toddler wading pool, playground and Cubs Den Activity center make this resort ideal for guests with small children looking for Magic Kingdom convenience without the monorail resort prices.
If this does not meet your budget, my favorite moderate resort is Coronado Springs Resort. They have a wonderful playground and amazing swimming pools. It's a great resort for taking nice relaxing walks around the lake in the evening. A fantastic way to wind down at the end of a busy day!
