Just booked WL bunk bed rooms for 9 nights in May (DS 9 & 7, DH, and self). Usually stay at Pop and love it. Is it really worth the price difference for WL? Can afford difference- just not sure it is worth it. Twice/ year visitors on 9th trip.

It is always hard for us to determine if something is "worth" it when talking about the price of something as it is a very individual opinion.

I believe you will find the location of the Wilderness Lodge very convenient to many things including several parks.  The Magic Kingdom is just a quick boat ride away and via another boat you can get to the Contemporary where you can hop on the monorail for the trip to EPCOT.  You will likely find that you will spend less time getting from one place to another by staying at this resort.

With each category upgrade in resorts you will see the difference in the amenities.  The Wilderness Lodge has several excellent dining restaurants inside the resort, Whispering Canyon and Artist Point. This makes it convenient when needing a quick bite or a nice relaxing dinner.  Room service is available as well with a great assortment of items.  The lobby is impressive and the grounds are beautiful.  There is a nice spa located in the villa area. The pool has a fun slide and is certainly an upgrade from the value resorts facilities.  Your boys will enjoy being an Bay Lake where they can rent the water sprite boats, reserve a fishing excursion or just watch for the birds and animals that make that their home.  The last time we were there we watched a family of otters in the early morning hours at the docks of the marina. Last but not least you can also hike along a path to Fort Wilderness which opens up yet more great opportunities of fun for your family!

I think it is a great idea that you are trying something new and different and after this trip if you feel the money is not worth the resort you can book your next trip back at the Pop Century!
