It sounds like you are getting ready for quite the magical stay at the Walt Disney World Resort. You can absolutely book multiple Resort hotel rooms for your stay, though there is not a feature available online to book multiple rooms under a single Resort reservation.
You could
book your separate Resort reservations online, or you could call Disney Resort Hotel Reservations at (407) 939-1936 and a Cast Member can help you with making your reservations. You could also make a request that your Resort hotel rooms be adjoining rooms if that's of interest to you. While these types of requests are not guaranteed, the Resort Cast members will certainly try to help you with your requests.
I highly recommend taking a look at the wonderful options in the
Disney Resorts Collection. There are so many comfy spaces that will give you the feeling that you really are staying in the magic.
While I know you mention that you prefer separate rooms instead of a suite, you might want to
explore a 2 Bedroom Villa that will offer separate bedrooms as well as a spacious and comfy living room and a fully equipped kitchen.
